We have just installed a custom built template which we like quite a bit, but we realize now that we would be better off with a two-column template instead of a three column template. Is this as simple as going into the TemplaVoila mapping tool and deleting this reference somehow?

It depends on how the template/css files are set up. Most likely they will need to be altered. I'm no pro, but I could look at them if you want.
